On August 20, 2001, Order No. 1069-r of the Government of Russia was signed on the creation of a state educational institution of higher professional education “Ugra State University” in Khanty-Mansiysk. The university began work on the basis of previously existing educational institutions: the All-Russian State Tax Academy, the Nizhnevartovsk State Pedagogical Institute, the Siberian Automobile and Highway Academy, the Tomsk State University of Control Systems and Radioelectronics and the Tyumen State Agricultural Academy. Simultaneously with the formation of the university, construction began on the main complex of educational buildings, primarily the library, classrooms and the university catering center.

In August 2003, construction was completed, and students and staff received a building with an area of ​​38,663 square meters. Earlier, back in August 2000, construction of student dormitories began, which ended almost simultaneously with the commissioning of the main educational complex - in August 2003. The first enrollment of students at the new university was made in 2002, almost 500 students entered the first year of full-time study, and 100 part-time students. However, due to the transfer of students from pre-existing universities, almost 2.5 thousand full-time students studied at the university in 2002 and in absentia form. In 2002-2003, education at the university was conducted in six faculties: finance and economics, engineering, computer science and applied mathematics, arts, environmental management and philology. In 2002, the Center for Continuing Education at South State University began operating.

In 2005, the number of students at the university was already more than 5,000. By this year, two institutes were allocated in the structure of South State University on the basis of the faculties of finance, economics and philology - economics and finance; language, history and culture of the peoples of Ugra. New faculties are appearing - humanitarian, legal and physical education, sports and tourism. In the same year, construction began on a sports and fitness complex at YSU and two more student dormitories. Branches are opened in Beloyarsky, Megion, Yugorsk, Nefteyugansk, Nyagan and Nizhnevartovsk. In 2008, a new modern sports complex building was put into operation.

In the summer of 2010, a structural reorganization was carried out, abolishing all previously existing institutes and faculties and approving six large institutes: the humanities, polytechnic, environmental management, management and economics, management systems and information technology, as well as correspondence and additional education.
